The train is stopped at a red signal and I told him to examine the line because I have a section failure. It is: Signal 1 (I can't select path to next signal because it is a special signal, those with an E below) - Signal 2 (with an A below) - track failure
When I tell him to examine the line, a bit later he calls me to say it is stopped at a red signal, he never mentions the examination order.

It will help if you can say what sim and loader version you are using and attach a saved game, so that those who have knowledge of such thing's can give you advice.

When a train phones up at a red signal, there are 2 options with regards to examining the line.
First option is simply 'Ask driver to examine the line'
The second is 'Ask driver to pass the signal at danger and examine the line'

The first option does not give the driver permission to pass the Red signal. This option would be used for if you were examining an adjacent line and so you can clear the signal to an off aspect. The driver on receiving a proceed aspect would then examine the line and call in at the next signal with the report.

From what you are describing I suspect that he is still stopped at the first signal (the one which when he rang you originally and you asked him to examine the line) because you gave him the first examine instruction, and so he is still awaiting permission to pass signal 1 at danger. In this case authorise him to pass the signal at danger and I suspect he will then leave that signal, arrive at the next one and then report his findings.

As Mark has also said, if you could attach a save game and let us know the version of loader and sim you are using we can find out for sure what's going on.

I have just found this in the site wiki that may help explain "Ask driver to examine the line"

So it means I can send the train to the next signal safely? I was afraid it was not good to do so.
Here it is, the save file. The train is 2N23.
By the way, when I click in a signal there are no option, nothing happens. I see in Youtube that when you click in a signal there are option, but when I click nothing shows up.

It may be that the option is set so that right-click restores the signal to R. If that is the case, go to the F3 menu, select the Control tab and uncheck the right-click cancels route box. Then when you right click on the signal you will get a pop-up menu.

I've just played your save through to check if there was anything happening and all seems to have run through fine here.
Sim Loads at 08:11:09

At 08:13:29 the driver of 2N23 phones up (having waited his 2 minutes at signal AN140) and i ask him to pass the signal at danger and examine the line. A pop up then comes up asking me to confirm the instruction by inputting the headcode. After giving the instructions, on the F2 Train List, A 'Y' appears in the Pass Sig Column for 2N23, showing he has permission to pass the signal. After a brief delay (driver getting back in cab etc) 2N23 proceeds in the Up direction at a max speed of 20mph along the line.

At 08:16:28 the driver rephones the signaller reporting that, after examining the line, no obstruction was found. You then have 3 options available.
1. Ok, No obstruction found. The driver will then continue on his way when he receives a proceed aspect.
2. Ask driver to continue examining the line. When given a proceed aspect the driver will continue examining the line until reaching the next signal.
3. Ask driver to pass signal at danger and continue examining the line. The driver will pass the signal and examine the line to the next signal

Responding option 3 will then allow the driver to pass signal AN136 at danger and he'll examine the next section of line, including the section of line with the Track Circuit Failure (TCF) in it.

At 08:18:59 the Driver of 2N23 Rephones on arrival at signal AN134 with the same message about the line being clear.

As with the normal 'Authorise drive to pass signal at danger', you still need to make sure that the route he is going to take has all the points in the correct position and that there isn't a train already in the signal block, but you are letting him past safely using those precautions. Obviously the best method is for every train to stop at a red aspect, and proceed on a yellow, double yellow, or green aspect. But with those precautions above, you can safely let a train past a signal at red if needed to. Simsig has been designed so that there are no crashes or derailments. If a train meets another train, it will say there is wxyz infront in the F2 screen, or if hes met a set of points set against him, it will say run out of valid track (or something similar).

As I said in my previous post, I think that you simply clicked the wrong instruction when 2N23 phoned you, so when he phones you on continuing, ask him to pass the signal at danger and examine the line.

To also help with locating signal numbers, most of the sim wiki pages (but I don't think all of them) have a link to a PDF Signal Number Plan. These are created by some of the community to help others, and can be useful as a quick reference guide to what signal is what. The Aston plan is HERE

Also note that you can get the opposite behaviour by Shift + right-clicking. If a right click opens the context menu, then Shift + right click will cancel the route and vice versa.

Track circuit failures explains how you can deal with a failure.

I can only help one person a day. Today's not your day. Tomorrow doesn't look too good either.
