In the attached screenshot, I have set the route for the Stafford Down Fast for 1S94 as per the timetable. However, the train stops at signal LS3585 and in the Train List a comment appears that states that the train stops at Stafford (screenshot).. Then the driver calls to query the route. The train is booked to call at Stafford (Hasn't had through line stop ticked), despite being shown on the DFL. Unfortunately I can't help much more than that as I don't know what timetable you are running.
