In the attached save, train 5K69 at Welwyn P3, is stuck doing nothing after joining 2V63. It should be turning into train 2K69.
Telling 5K69 to shunt forward makes the train move, then stop at the end of the platform, and correctly start as 2K69. However, this was not obvious, so I only figured out I had to do this after about 10 minutes..

Here's a save of another train, 5K73, about to perform a very similar procedure. I'll report whether or not it gets stuck too.

Indeed, this train got stuck as well. Save attached.

Also the technical info:
(not sure why it says sim upgrade - i didn't get any version warning and this was reloading a recent save)
(although it's a reloaded save, both trains involved were created after loading the save)

On closing the simulation, I got this error

after saying "no" to the save timetable prompt, and all the views closed themselves (including main thing with clock), it created a prompt with that error.

Ran your save and it does misbehave.
What happens in the F2 window is that 5K73 never arrives at Welwyn GC, still thinks it is at Welwyn CS yet still manages to join up, then becoming 'stopped' - but still as 5K73.
5K73 never puts up an 'Arrived at WGC ...' message
The shunt forward makes 5K73 'arrive' at Welwyn GC and can then proceed.

Extracted the three trains involved and ran stand-alone and the join works fine when just let run, and 2V67 arriving first as per your save.
5K73 DOES now put up an 'Arrived at WGC ...' message
Save attached prior to arrivals at Welwyn GC.

Does my save misbehave for you ?
Was something else going on, such as a timetable edit to upset 5K73 prior to the save ?

As the trains do work this may not be relevant, but 2V67 is using the default stop at Welwyn GC and although I can see it stops at 155m/221m of platform that is only just enough for a 60m train to join. I would normally put an FX80 stop in for such a join.

On the second train, nothing. On the first train, I had it enter and cause a mexican standoff, so I reversed it and let it enter again 5 minutes later. But I don't think that affected anything, especially seeing as the second train had the same issue, without any re-entering.

I may be wrong, but I think that is because the F2 screen picks up its location data from the TT rather than the actual location. This books 2V67-1 to arr P4 and join. 5K73 similarly shows the TT'd platform as P4.

Same problem as before, 5K06 not 'arrived' Welwyn GC yet still in the right TC and managing to join.

No sign of HOW it is coming about given the same train timetables running alone do work fine
