What is it that causes 250 points to be lost each time this thing is done (or not done)?

I think it's when you override the block instruments.

Creswell up block is broken, I can't send the 'train entering section' signal to Shirebrook. Which means I'm forced to override the block each time a train passes.

Also, I get 250 points docked for this bug, yet when I send a train through Worksop LC when it's open I only get 50 points taken off. How does that work?!

Not that I'm playing for %, but still.

I think it's broken because you broke it - ie. gave Train entering section too late. It exhibited similar behavior when I forgot about the section and tried to change block state to train on line when the train was already waiting at Shirebrook East Junction. In that case it won't let you. I don't know exactly how the "right time" is defined but when the train is just passing the starter signal is good.

TES can only be sent with a route set from the section signal- the signal doesn't have to be green, but has to have a white stem. With TORR on, E18 drops as soon as the train passes, so you need to send TES as soon as the train leaves/passes Creswell station.
