Really enjoyed playing this sim. I used the default WTT with 00:00 start and no seeded trains. I found the following issues:
1) 5R07 seems to only go 40mph past Liverpool South parkway on the slow line (after slowing down)
2) 4M37 is one of few freights that travels FL at Ditton East Junction but on passing the junction, it slows to 20mph
3) 4C77 is supposed to visit the ash siding but becomes ready immediately it arrives - I think a minimum dwell would be more realistic?
4) 6F19 doesn't seem to have the correct locations set, when going onto the main line to reverse, it just keeps going and you have to manually stop and reverse it!
5) 6G46 and 6F83 are both too long for the Halewood East Neck, despite being timetabled there.
6) 0K69 is one of the new trains that travels round the loop from Garston to Edge Hill. The Garston junction location doesn't work/doesn't get hit so the timetable for the loco doesn't step (unless I somehow sent it the wrong way)
7) 2F91 is one of the few services that goes SL and Liverpool South parkway but seems to have a long wait (5 mins ish) at Wavertree junction for the following service 1R90 to pass. This might just be real-life of course!
8) When choosing 00:00 timetable and no seeding, the service 5S00 goes to the shunting neck to join a service that will never arrive (5F54) which only appears as a seeded train. Is it possible to modify the WTT so that 5S00 doesn't wait if not running seeded?
9) Like the other thread, I never had any trains arriving or departing Allerton TMD, which is what the timetable is set to but it sounded like it should have had services.

I'll have a look at those issues in conjunction with the TT author, however, I can tell you that 7) Sounds right but I will check. The timings in the sim ate the official NR timings 8) you need seeding on to work correctly, as you would with any TT you are starting from scratch at the beginning of the timetable and 9) that is correct, in 2009 Allerton was virtually unused and mothballed, being resurrected in later years when Northern took the 319's off of Thameslink

Could you answer the questions below in order to ascertain what is occurring,

Firstly, what version of the sim and timetable are you running?

1) 5R07 seems to only go 40mph past Liverpool South parkway on the slow line (after slowing down)
--- This is all set for 75mph. What aspect was AN8 displaying?

2) 4M37 is one of few freights that travels FL at Ditton East Junction but on passing the junction, it slows to 20mph
--- This is all set for 80mph. What aspect was DN107 displaying? Was it following another train?

3) 4C77 is supposed to visit the ash siding but becomes ready immediately it arrives - I think a minimum dwell would be more realistic?
--- Rule added to facilitate this

4) 6F19 doesn't seem to have the correct locations set, when going onto the main line to reverse, it just keeps going and you have to manually stop and reverse it!
--- I'm abit confused about this as the train doesn't need to reverse anywhere. It runs to church road where the engine runs round and propels it into the freightliner terminal.

--- Correct, it has 5 1/2 mins pathing time specifically to allow the 1R to proceed it.

--- The timetable is designed to be started at 00:00 with seed trains selected. The only time you wouldn't select seed trains in 90% of timetables is if you are starting the timetable part of the way through the day

--- It be closed or mothballed at the time, opening late when Northern acquired the former Thameslink 319 units.

If you could get back to be with the answers above then I will look at releasing an update to the sim and with the TT authors permission an update to the TT as well.

This is a bug in the current public version, but it was already reported and resolved as fixed for the next release (#17406).
