I have managed to clear most of the isolations, however when I try clearing these enclosed in the save, via the normal way through F11 then clicking the track section, the track section it brings up in the F11 window display as having no isolations!

When selecting the track circuit if will have a number beside it. You need to click on the one without the number for example. You would click on TUB or TUC not the ones with the numbers.
